WWU took the lead in the 17th minute on a penalty kick before doubling its advantage in the 60th minute, as the hosts scored on both their shots on target.
After holding a 9-2 margin in shots in the first half, Point Loma continued to push forward in the second half, outshooting Western Washington 13-2 across the final 45 minutes.
Matthew Vogel nearly got the Sea Lions on the board in the 78th minute but had his goalbound shot cleared away.
Point Loma finally found the back of the net at the 87:34 mark when Simon Sagal buried his spot kick after Ian Garcia drew a foul in the box.
The Sea Lions managed one more shot in the time remaining but were forced to settle for their first loss of the season.
Point Loma (1-1-1 overall) concludes its trip to Washington on Saturday at No. 10 Seattle Pacific. Kickoff is scheduled for 7 p.m.
